There's a Reservoir Dogs reference in there. In the bar they are in a mexican standoff and Shaun says, "Dont you point that gun at my mum!"
Of course reference the the line in RDs :Dont point that gun at my dad!
Scene-Shaun and Ed at the Winchester
The part when Ed & Shaun are at the Winchester just before the big swear scene with Pete, Ed tells Shaun what we should do tomorrow. First he says "We'll hav a bloody Mary first thing" and of course first thing they do is see Mary the Zombie covered in Blood. He lastly says "And be back at the bar for shots" and at the end of the movie, they're at the winchester shooting The Winchester Rifle.
When Ed is talking about the Snake Hips,and one point he says he's always surrounded by women, and then the next time you see Snake Hips he's getting eaten by a group of women zombies.
Scene-Begining Titles
When the main credits are rolling and it shows flashes of different people that are all seen later as zombies.
When it shows a shot of Shauns feet and you can here him making a zombie groan making the audience think its a zombie, is a reference to the opening of Day of the Dead, except in Day of the Dead it actually is a zombie.
Scene- At Liz's flat
When Shaun says "Get f*cked four eyes" to David he says it when David doesn't have his glasses on.
Scene-Petes Big F' Word Scene
When Pete is complaining to Shaun and Ed for playing Hip Hop Be Bop so loud, soon Ed gets Pete mad and Pete starts complaining about Ed. At one point Pete says to Ed "Why don't you go live in the shed you thick f*ck!" And at the end of the movie Ed is living in the shed.
When Ed says "Next Time I See Him (Pete) His Dead" and the next time Ed see's Pete, Petes a zombie (dead). A little too obvious I know.
Scene-The Living Dead At The Winchester Tavern
In the earlier scene when Ed is playing Time Splinters 2 on the PS2, and this dialouge is said.

Then in the scene where Shaun is shoting zombies this dialouge is said.

Did you know that You've Got Red On You is said 4 times in the movie. Each time by a different person.
Scene-3 Months Later
When Liz is flipping through the channels and comes across where the news anchor is showing that the zombies are employees at a grocery store. And you see a shot of one of the zombies pushing a cart. The zombie is actually Nole, Shaun's co-worker from Foree Electric.
Scene- Shaun walking to store (before invasion)
When Shaun leaves his flat, and gets hit by a soccer ball, (or football in Shauns case) he says to the boy who hit him "Your dead." And the next time you see the boy he is dead. Another obvious gag.
Scene- Meets the new group
When Shaun and the gang bump in to what seem to be there doubles. The double of Ed (Tom) is wearing the original shirt that Ed was suppose to wear in the film.
Scenes - Meeting Yvonne/ Biohazard Arrive
Both when Shaun bumps into Yvonne at the beginning of the film, and when Shaun and Liz bump into her at the end of the movie,they say the same diolaouge.
